Quick Guide to Substrates for Living Aquariums
The bottom of the aquarium is not just decoration.

Substrate is one of the most underestimated parts of an aquarium. Many people choose it only by color, price, or because it looks good with the hardscape, but the bottom can do much more than cover the glass.
It can hold roots, accumulate matter, provide surface for bacteria and biofilm, create refuge for microfauna, and become part of the biological memory of the aquarium.
That does not mean you need to buy the most expensive substrate. It also does not mean any bottom layer works for any setup.
The important question is not:
What is the best substrate?
The correct question is:
What substrate makes sense for the aquarium I want to build?
The Main Idea
There is no perfect substrate for every aquarium.
A simple aquarium can work with silica sand, fine gravel, Manado, nutrient substrate, aquasoil, or combinations of several materials. All of them can work well, and all of them can cause problems if used without criteria.
Substrate does not work alone. It works with light, plants, animal load, circulation, feeding, water, and time.
That is why, in MACI, substrate is not chosen as a recipe. It is chosen as part of the system.
Sand, Gravel, Nutrient Substrate, or Aquasoil: What Really Changes
Sand
Sand can work very well in simple aquariums, especially if you choose compatible plants and do not expect the bottom to do everything by itself.
It is inexpensive, visually clean, and easy to find. It also allows living aquariums to be built without depending on expensive materials.
But it has limits. If it is too compact, if it is placed in very deep layers without roots or life working inside it, or if too much matter accumulates without being processed, it can create problem zones.
Sand is not bad. It just needs to be used with judgment.
Gravel
Gravel leaves more space between grains and can allow more internal movement than very fine sand. It is also easy to clean and can work well in aquariums with resistant plants.
The problem appears when the gravel is too coarse. Food and waste can fall between the gaps, stay out of reach of fish, shrimp, or snails, and accumulate where the aquarist does not see it.
Useful gravel should not be only attractive. It should allow planting, observation, and maintenance without becoming a waste trap.
Nutrient Substrate
Nutrient substrate can help root-feeding plants such as Cryptocorynes, Echinodorus, Vallisneria, and other species that use the bottom well.
But it is not magic.
A nutrient substrate does not compensate for poor light, poorly chosen plants, excess food, too many fish, or an aquarium that is disturbed every week.
It can also cause problems if used badly, if exposed, if disturbed too much, or if combined with rushing and too much load from the beginning.
It can be a useful tool, not a guarantee.
Aquasoil
Aquasoil can be very interesting in planted tanks, shrimp tanks, or setups where certain water parameters are intentionally modified.
But precisely because of that, it is not neutral.
It can affect pH, KH, hardness, and system stability. That can be useful if you know why you are using it, but it can complicate the aquarium if you only buy it because someone said it was “better”.
Do not use aquasoil as a shortcut. Use it when it makes sense for the water, plants, and fauna you want to keep.
Cheap Substrate Can Work
One of the most expensive mistakes in aquarium keeping is believing that, to keep plants, you must start by buying the most expensive bottom possible.
That is not true.
You can have a living aquarium with simple sand or inexpensive gravel if the rest of the system is well thought out: enough light, suitable plants, reasonable animal load, measured feeding, and time.
What you cannot do is build a demanding aquarium with difficult plants, poor light, too much load, and a poor bottom, and expect everything to work only because “there is substrate”.
Cheap substrate can work if the design is honest.
Expensive substrate can fail if the design makes no sense.
Substrate Does Not Replace Plants
A nutrient-rich bottom can feed roots, but it does not automatically turn the aquarium into a living system.
For substrate to participate for real, it needs plants using that space, roots growing, bacteria colonizing, matter entering the circuit, and time for the bottom to stop being new material.
Without functional plants, substrate is only a deposit.
With plants working, substrate can become an active part of the system.
Not All Plants Need the Same Substrate
Some plants depend heavily on the bottom. Others barely depend on it at all.
Cryptocorynes, Echinodorus, Vallisneria, and many rooted plants appreciate a substrate where they can settle and feed.
Anubias, Java fern, Bucephalandra, and mosses should not be buried like normal rooted plants. They work better attached to wood, rock, or decoration, with the rhizome outside the substrate.
Floating plants do not need the bottom at all.
That is why it makes little sense to choose substrate before thinking about plants.
If your main plants will not use the bottom, you may not need a complex nutrient substrate. If you want many rooted plants, the bottom matters much more.
Detritus: Not Everything Brown Is Dangerous Dirt
In a living aquarium, the bottom should not be understood as a sterile surface.
Old leaves, small plant fragments, broken-down waste, biofilm, and organic matter can be part of the circuit if the aquarium has plants, microfauna, bacteria, snails, shrimp, circulation, and proportionate load.
That does not mean letting everything rot.
It means distinguishing between functional detritus and dangerous accumulation.
Functional detritus integrates little by little. It feeds processes, fragments, redistributes, and does not generate odor, serious turbidity, or animal stress.
Dangerous accumulation appears when there is too much food, poor circulation, dead zones, excess load, compacted matter, or a bottom that cannot process what it receives.
MACI does not defend a dirty bottom.
It defends a living bottom.
The Myth of the Always-Clean Substrate
Many aquariums become weaker because the bottom is cleaned as if it had to look new all the time.
Aggressively siphoning every week, disturbing roots, lifting deep layers, uprooting plants, and leaving the substrate sterile can prevent the aquarium from maturing.
Substrate needs colonization.
It needs time.
It needs continuity.
Cleaning can be necessary, but it should not become a periodic destruction of the aquarium’s biological base.
Correct cleaning is not cleaning by reflex. It is removing real excess where it accumulates without destroying the entire bottom.
When You Should Clean
Do not romanticize detritus.
It makes sense to intervene if you see:
- bad odor
- suspicious bubbles when disturbing compacted zones
- black, dense accumulation
- uneaten food remains
- dead zones without circulation
- plants rotting from the base
- fish or shrimp avoiding an area
- persistent turbidity after touching the bottom
- too much matter in a young aquarium
In those cases, you are not looking at “organized life”. You are looking at accumulation or lack of processing.
The solution is not always dismantling. Sometimes it is enough to remove localized excess, improve circulation, reduce food, increase plants, or stop overloading the aquarium.
Mature Substrate Has Memory
A newly added substrate is material.
A mature substrate is no longer just material.
With time, it fills with roots, bacteria, biofilm, integrated remains, microorganisms, processing zones, and invisible relationships. It starts becoming part of aquarium stability.
That is why replacing all substrate at once can be a very strong intervention. You are not removing only sand or gravel. You are removing part of the system’s biological memory.
Sometimes it has to be done. But it should not be done for aesthetics, panic, or fashion without understanding what is lost.
Substrate Layers: When They Make Sense
Some aquariums work very well with layers: a nutrient base, an intermediate layer, and an upper cover of sand or gravel.
This can help separate nutrients, hold plants, and maintain a cleaner look.
But layers can also cause problems if disturbed too much, if built without thinking about roots, or if copied as a universal recipe.
A layered structure makes sense when you know what each layer is supposed to do.
It does not make sense to copy it only because it worked in another aquarium.
Substrate and Circulation
The bottom does not work in isolation from water movement.
An aquarium without enough circulation can accumulate matter in specific areas. A bottom that is too compact, with too much load on top and poor oxygenation around it, can become a problem zone.
Circulation does not mean creating a washing machine. It means avoiding dead zones where matter settles and enters no functional circuit.
Substrate needs life, roots, and some relationship with the rest of the aquarium.
It should not become a sealed waste bin.
Substrate and Bottom Fish
Not all bottoms work equally well for all fish.
Corydoras, loaches, digging fish, and bottom-dwelling animals need substrate that does not harm them. Sharp, very coarse, or uncomfortable gravel can affect behavior and health.
If you plan to keep bottom fish, do not choose substrate only by appearance.
Think about how they will live on it.
What to Choose Depending on Your Case
If You Want a Simple, Inexpensive Aquarium
You can use silica sand or fine gravel, resistant plants, and occasional help for root plants if needed.
You do not need to turn the bottom into a laboratory.
You need it to be safe, stable, and compatible with the plants and fish you want.
If You Want Many Rooted Plants
Consider nutrient substrate, an enriched base, or root tabs.
Here the substrate matters more because the plants will use it actively.
If You Want Easy Plants and Epiphytes
If you plan to use Anubias, ferns, mosses, and floating plants, the substrate can be much simpler.
It makes little sense to spend a lot on nutrient substrate if your main plants will not feed from it.
If You Have Bottom Fish
Prioritize safety and comfort.
Soft sand or fine non-sharp gravel often makes more sense than aggressive or overly coarse materials.
If You Want a Demanding Planted Tank
Substrate matters, but it does not work alone.
You will also need to think about light, nutrients, CO₂ if appropriate, pruning, circulation, and stability.
A good substrate does not save a poorly balanced planted tank.
Common Mistakes
Choosing Substrate Only by Appearance
Color matters, but it should not be the only factor.
The bottom must fit the fish, plants, cleaning, circulation, and type of aquarium.
Buying Expensive Substrate to Compensate for Lack of Criteria
A premium substrate can help, but it does not replace system design.
If the light is poor, the plants do not fit, and the load is excessive, the price of the substrate will not fix the aquarium.
Siphoning Everything by Habit
Cleaning the entire bottom every week can prevent the aquarium from gaining maturity.
Remove real excess. Do not destroy the bottom by routine.
Never Cleaning Even When There Is Accumulation
The opposite extreme is also a mistake.
MACI is not abandonment. If the bottom accumulates more than it can process, you need to act.
Changing Substrate out of Panic
Replacing the whole bottom is a major intervention.
Before doing it, understand whether the problem is really in the substrate or in food, load, light, plants, circulation, or lack of maturity.
Signs That the Substrate Is Doing Well
You are on the right path if you see:
- plants rooting
- new shoots from the base
- no bad smell from the bottom
- light detritus integrating
- snails, shrimp, or microfauna grazing
- healthy roots
- clear water
- areas of the bottom that do not compact excessively
- increasing stability over the weeks
Healthy substrate does not have to look new.
It has to look integrated.
Signs That Something Is Not Right
Review the bottom if you see:
- unpleasant odor
- black compacted zones
- plants rotting from the root
- frequent bubbles when touching deep areas
- uneaten food accumulating
- fish stirring and lifting excessive dirt
- turbidity every time the bottom is touched
- matter increasing without signs of integration
It does not mean automatic dismantling.
It means reading the system before intervening.

Before choosing substrate, ask yourself:
What function will this bottom have in my aquarium?
It can be plant support, a root zone, a colonizable surface, a safe bottom for fish, a place where integrated matter accumulates, or a simple aesthetic base.
But you should know what you are asking from it.
A simple substrate can be enough if the aquarium is well designed.
An expensive substrate can be unnecessary if you do not need it.
And any substrate can fail if used against the logic of the system.
